Have little tapered cones that slide on the rods that have setscrews in them. You slide those into the axle/pivot/etc holes and the tapering centers them on that axis. Then tighten the set screw and...

My buddy is going to make some alignment tools... they are rods that go through the axes of your choosing and have little flats on them so you can run a measuring tape.
